I.e. something similar to MS Visio's "Move To Front/Send To Back" commands?
It's highly annoying thing, when I create concept with solid-colored background (say "A-Concept"), and then create another concept (say "B-Concept")(without any linking phrases, just for use as reminders, comments, etc.), trying to move this new "comments" B-concept ABOVE the original A-concept and it's not working as I expected. B-concept hiding UNDER A-Concept?
Why? Even, I thought it depends on order of creating concepts, ie last added concept will be place above all the rest in Cmap... Nope
Is there any settings for ordering concepts by vertical?

This get's asked a lot from me too and Rodrigo anwered it.
However, an observation on this:
You sometimes manage to create "layered concepts" by chance, but loose the desired order when editing the objects further. In these cases...
1. delete or cut the object you want to stay topmost
2. undo/ctrl+z the edit
...and (in my cases) the original order re-appears.
