And when this happens and I can't respond to this hidden window under the initial splash screen, I can't get rid of the splash screens and it can be more than annoying because sometimes one must respond to one of these covered windows so things are in effect locked up. I'm using cmaptools locally on Jaunty thin clients.

Well, I've come up with a work around. I click on the 'starting cmaptools...' window identifier on the panel at the bottom, then hit the enter key which, I guess, somehow responds to the dialog box that's hidden behind the startup window, allowing the process to end.
